Im thinking about putting some new seals into the honda cd250 spud i have.

How hard is this, and are any special tooks required?

I dont mind tinkering a bit.

also any idea of the cost?

Real seals are pretty hard to come by, i think they might be expensive too.
Maybe if you just change the water for the ones you have?

What seals?
If it's master cylinder you can get generic ones from your local(?!!?)
brake-shop for less than $10 and save $80-odd over what Honda will charge
you.
Why? What's the symptoms?
Have you bled it?
Try pulling the lever in to the bars and then tying it there overnight
(with a cable-tie or occy-strap).

the seals look like their perishing, the rubbers flaking away were the
leaver goes into the master.

A generic seal. Pull it apart and take the old seals around to your local
bearing, brake, hydraulic mobs. They'll measure it and look for numbers to
match it to a suitable replacement.

(I think Jap bike master-cylinders are pretty-much all 5/8th inch bore so
they're pretty easy to find a car replacement seal for).

Only the rim size is in inches. All other tyre measurements are in metric
for cars too. You remember when all you had to ask for was a 6.50 x 14 for
your car. None of this mamby pamby narrow profile shit on allegedly huge
rims. Phht, my first car had 17" rims, with 4.5 x 17 balloon tyres. The
tread must have been .......oh ....... three inches wide.

Jap handlebars are all 7/8th inch diameter too!

That's not actually a seal just a dust-cover.
I'd just ignore it and get on with taking digipics of things around your
house.
(Unless there's fluid leaking in which case it's the seal on the piston
which is under the dust-cover and which is generic.)

There's actually a double-seal so the first symptom is that your brakes go
squishy but still work (on the second seal).
You can bleed them but they go squishy again the next day.

If the lever is still firm then your missus is quite safe.
