 | Is there a switch that can be set in .muttrc such that prevents the mutt save-message function from automatically marking a message that has just been saved as deleted? I find I often don't want to delete it from the current mailbox after a save, and have to then back up and manually undelete it.

Use 'copy-message' instead of 'save-message'. It is bound to 'C' by default.
